The Christmas one was the last episode... at least it was funny.

The last episode that aired on American television was The Most Horrible X-Mas Ever. Jhonen begged the Nick execs to let him and the Pirate Monkeys finish that episode.
The last episode for Season One was Tak: The Hideous New Girl. This is on Disc 5 (first disc of Volume 3.) The last episode for Season Two was The Frycook What Came from All That Space. It's on Disc 6, right before the X-Mas special.
There were episodes that got finished with the scripting and audio tracks, but never got animated because Nick killed Zim. There are episodes that were mere ideas in the team's mind that never got scripted. The famed lost episode called The Trial was in its fifth revision draft when the show got cancelled. The only finished script for an episode that hasn't surfaced yet is Top of the Line, which involved a SIR Unit contest. Tak was to sabotage the event, and all the Invaders' SIRs were destroyed except for GIR, Tenn's SIR and Skoodge's SIR. If you can find the original script out there, let us wormbabies know!
I've heard it said that Invader Dib, the TV canon movie to end the whole series at Season Five, has a tentative script, but I can't seem to find it. It has been written as fanfiction, though, so you can get a feel for what might have happened.
All of the episodes that have scripts and audio tracks but no video tracks had the audio recordings released on Disc 7, the Bonus Features Disc that comes with the Collector's Box set (shaped like Zim's house, and I hear comes with an exclusive Palisades Toys' GIR action figure). You can see the scripts in all their mighty Irken glory at The Scary Monkey Show website.
I hope this helps everybody out some!
