For In the Starlight's gingham skirt, it's best to order a poof petticoat to get the best shape. I honestly would order one just for the sake of having it, since ITS petticoats are some of the best out there from what I've seen [I don't personally own one, I have a modified squaredance petticoat; similar to what Candy Violet sells but for much cheaper and much nicer for shape].
As for the sizing, that's at your discretion. If you're of an age where you're gaining weight because you're growing, it might be a good idea to add half an inch or an inch to your natural waist just to be safe. However, most people don't gain or lose inches without losing a significant amount of weight, so you should be safe provided that you're not binging or fasting [neither of which are safe, anyway]. You can also ask Leah if she'd be willing to make the skirt with an elastic waist instead of a fitted waist if you're worried about gaining a bit in the next few months, years, or what not.
In any case, the reason you measure at your natural waistline is to get the proper shape for lolita. Most skirts are fitted at the natural waist in order to get the cupcake or "bell" shape. Classical skirts and occasional "lolita inspired" skirts are fit on a princess line, which gives them a different shape; these are a bit harder to figure out at first, but become more recognizable with experience. Anyway, putting a bell-shaped skirt and petticoat on your hips is going to just look wrong. It won't flatter your figure and generally, it ends up looking a bit sloppy, too.

Nope! Natural waist is the narrowest point of your waist. It's usually right above your belly button.

spuntino; Thanks a lot. x3 I wear my skirts at the natural waistline already just because I know I'm supposed to- but I didn't realize that wearing them at the hips would destroy the whole shape of the outfit. (pretty slow, huh?) Thanks for suggesting the poof petticoat, I do agree that it looks better then the princess. And also, thanks for suggesting the elastic waistband instead of having a fitted waist. I keep forgetting that ITS is totally able to alter the clothes in anyway possible.
So, I'm set on getting the gingham skirt, the poof petticoat.. and some sort of headpiece. I'm leaning toward the alice bow headband. I'm not sure, if I do buy the alice bow band, if the overall cost will completely turn my parents away from the idea. ah well.
