I haven't heard much Metroid music, but from what I've heard so far, the battle with Omega Ridley in MP3 has the best music. I bought it from the Soudtrack Gallery after I beat OR, and I have to tell you, the music immediately got me pumped. It's loud, attention-grabbing, dark, and the perfect track for a showdown, or at least a huge action scene.

Some my of favorite are...
Zero Mission:
-Kriad hideout -It just hads a nice beat to it.
-Chozo's Map song -It's really nice, and peaceul
-Ending music -when I very first heard it made me feel happy
Metroid Prime:
-Opening theme -It just love this song!! Techno beat!
-Phendrana Drifts -It's lovely, I love the piano.
-Magmoor Caverns -This song had always reminds me of a clock.
Metroid Prime2:
-Opening theme -This one always gets stuck in my head.
-Luminoth Story -I love the rythm and beat and signing
-Emperor Ing -I just love this song. The beat and everything! It really fast!
Metroid Prime3:
-The Sky temple -I my one of my favorites... it's really lovely.
-The corrupted theme -It's dark and spooky! I love it!

It's loud, attention-grabbing, dark, and the perfect track for a showdown, or at least a huge action scene. I agree. The original Ridley battle music (from Prime 1) is great too. Second best in the Prime 3 music gallery would be the Metroid Battle Theme. Aside from the more intense music, I enjoy the theme in SkyTown and in the Phendrana Drifts.

I'd say most definitely the opening theme to super metroid. BUT NOW I CANT PLAY IT crying because my sis and her friends blew the connection to the SNES but it was an accident, BUT NOW SHE F**KIN SAYS ITS TOOOO EXPENSIVE TO GET ANOTHER CABLE
and that is pretty much my life story .......-_-

I'll just make this really easy...
I LOVE all Metroid soundtracks, but Super Metroid always has the first place in my heart, then Prime...I absolutely loved Prime's music to have em playing in my vehicle ya? 3nodding ..
And I think I can say that my favortie track, because it sounds so peaceful would be Meridian (spelling? it's been too long e_e) from Super Metroid, and all other versions of it found later in Prime 1-2 xD.

Super Metroid's got the most atmospheric music to set you in the mood. Love the hell outta me some Green Brinstar and Maridia music <3
Metroid Prime has some pretty nice music, especially the Phendrana Drifts.
Metroid Prime 3 just has some epic-sounding music, which is nice.

I must admit that the Omega Ridley music was quite good, but to be honest I prefer the Meta Ridley music during the Norion freefall battle! THAT WAS EPIC! actually I also like the Gandrayda theme and the Rundas theme Gandrayda theme: http://www.youtube.com/watch?v=8SySV9xBU6MRundas theme: http://www.youtube.com/watch?v=6nMFLquJeCcif anybody has WiFi for their Wii and has at least 6 friend vouchers, I'd love to trade some vouchers! I have 25 and I want to get the; screen shot tool, Mii bobblehead, and the ship bumper stickers. (and yes I did beat MP3 corruption 3 times...once on every difficulty..........AU 313 is nearly impossible on hypermode) and I like the Bryyo Cliffside song as well!
