In Ghost in the Shell, (movie) the Major refers to "Batou" as "Bateau." He also mentions in 2nd Gig that he wasn't from Japan. So how is his name supposed to be pronounced? Japanese pronunciation would dictate that we call him "Batou" either way, but I'm still confused. confused

In this case, that question is not valid because "Batou" or "Bateau"(whichever it may be) is only an alias and gives no clues to his nationality. However, being that his full alias is Buttetsu Batou, it only confuses things even more.

Phonetically "Bah-Toh" works for both spellings. Something else to think about (although this won't solve the problem of his actual name) is that both GITS Movies may not actually be set in Japan -- they're in some generic Asian country, maybe China or Hong Kong, as we can see from the use of Chinese characters on all the street signs and the fact that the security robots in Innocence spoke Cantonese. There is no clear, direct reference to Japan.
Whereas the GITS:SAC series establishes the setting as Japan, specifically. So maybe in the Movies Batou might be a European hired by Section 9 (so his name might be indeed Bateau), whereas in the series he's a Japanese citizen?

China, Japan, and Korea use Chinese written language.
