There's basically three kinds of anime movies.
1- Stand-alone movies. Movies that are their own plot, and don't follow any anime show (or are spawned off a manga or other media that never had an anime to go with.) Some are good IMO (Howl's Moving Castle, Metropolis,) and some are snore-inducing (Totoro, Chihiro's Journey,) but I've never paid much attention to them overall.
2- Series-related movies. Movies that are related to an anime, but don't really affect the plot (like the Pokemon movies,) or are alternate universes, a different version of events that happened in the show (like happens with Dragon Ball Z or Sailor Moon, or several of the Evangelion movies.)
3- Ending movies. Movies that are the true end to an anime. Examples go from Card Captor Sakura to Evangelion to Dragon Ball (the GT movie. Shitty ending, but still the real ending.)
I mostly tend to ignore the movies of the first and second type, but here's my list of favorites:
1- Kimagure Orange Road movie (Ano Hi Ni Kaerenai/Can't Return To That Day.) 2- Howl's Moving Castle. 3- Card Captor Sakura: The Sealed Card. 4- Interstella 5555 5- End Of Evangelion
So... Anyone else got favorites?

I liked the full metal alchemist movie. Conquorer of Shamballa was good, but the ending kinda threw off the whole reason why they went through all the trouble. I alos like spirited away, Metropolis, Steamboy, Princess Monanoke, Nausicaa of the Vally of the Wind, and... that's about it.
You can PM me for suggestions if U want

In my case, it works backwards.
Miyazaki puts me to sleep too easily. Only movie I liked thus far was Howl's Moving Castle.
Metropolis from Tezuka (well, the idea was his, he died way before the movie was done... But still, he's the father of manga,) while not making it to the top 5, still beats the crap out of most US-published anime movies.
Heck, I don't know why I made it a top five thing... So here's the 6-10 positions...
6- Metropolis 7- Robotech: The Movie 8- Ghost In The Shell 9- Steamboy (who the heck made this one anyways?) 10- Digimon Movie 3: Our Wargames (losely dubbed title... A part of it was used for the slaughtered NA Digimon movie.)

CCS movie was more like... filler ending. (Didn't happen in the manga.)
Classics: Akira, Galaxy Express Train 999, Vampire Hunter D (1985), X the Movie, Princess Monoke... umm... this is all I can think of. ^_^;;
I wuvs all Saiyuki media!

I have a top 5. Well, kinda.
1. Escaflowne the Movie 2. Gundam Wing: Endless Waltz (The full theatrical, not the OVA) 3. Graviation: Lyrics of Love (If only it wasn't separated into two episodes.) 4. All of the Fushigi Yuugi ~Mysterious Play~ OVA's 5. Akira
And then there's the ones that I watch just for shits and giggles... like the Transformers movie (the one from 1985... if that can still be considered retro anime), the Speed Racer movie (yanno, the one that came with the collector's edition movie-accompaniment watch?) anf the Final Fantasy Crystal Chronicles saga (Don't remember if it's a full anime or OVA's... if it is, the oh well.) And about half of Miyazaki's work. Totoro was cute, but I watched it with my three-year-old budding otaku cousin (She can name the cast of Beyblade... I'm so proud of her ^_^) Princess Mononoke and Howl's Moving Castle were very well done (even though HMC was only accurate to the original book for the first third of the movie) and in my mind, Spirited Away sucked. >.< It was waaay too pathetic. They dumbed down Haku considerably.
