They are never programmed to have a p***s, but there are some things that hint at Snake not having one..
I can see both sides. Either him not having one, or having one and it being small.

Pretty sure he has one, it's his spooge that's programed to be DEAD.

while alot of the info is accurate he's twisting it to his own desire, first theres the premission breifing where naomi "strip searches" snake and jokingly offers him one in return to do after the mission. if he had no "package" would she be interested. its more then likely he was sterile *as was big boss* and the DNA that was taken from big boss was Post sterilization, meaning that any clones he had would too be sterile *I think if I grasp genetics correctly* not to mention the guy wants to say stuff like they didnt have the ability to do vasectomys at that time, however they also didnt have the ability to create giant walking battletanks and yet plans were in motion. snake has a p***s he probably doesnt have a scrotum or more likely is completely sterile.

I think he would notice if his balls were missing.
Also, MGS4 says that he was intentionally "programmed" genetically not to breed. razz (As in, he just can't knock someone up because you know, the swimmers are DEAD.)

Hell, you can do that in act 1 and he looks surprised when he breaks the p***s off of the statue! XD (it comes off after doing that at least three times)

If he HAD known he would have raised questions about it, which would eventually have led him to figure out he was the clone of Big Boss much earlier.
