Oh well since you don't have halo 3 theres a lot more stuff on it. The gravemind just uses u until he no longer needs you. Once you play halo 3 you will see why I say the Prophets are a type of flood. They don't say it but you just have to look at a certain cut scene while your in the ark when he starts to show flood like behavior( it could be that they are another gravemind also but unsure ). There are still a lot of questions about halo even after the HUGE cliffhanger at the end of the legendary ending.

The Prophets a.k.a San 'Shyuum by the various alien species in the galaxy, are not related to the flood at all. Now Sure, The Prophet of Truth may of looked like a flood when he was killed, but really, it was only because a flood infection form was starting to infect him. And as you may recall, in Halo 2, the Prophet of Mercy was also Infected, but only because there was a Flood infection form on him, meaning he was being infected. The Prophets in essence aren't related to the flood in anyway, they can be infected and look like the flood but are not actually the flood*End Spoiler The Rest is a-ok to read

A common misconception is the formation of the Covenant. Many thought that the Covenant were of all the same, Like all in the same planet. However, the truth is The Covenant is a formation of several different species. Each species - Grunts, Jackals, Hunters, etc. - all have their different own home world. This multicultural group consisting of different races and species is then called "The Covenant". Now, basically, the Prophets are the Leaders because they formed the Covenant in hopes to complete the "Divine Journey". The Various groups made an alliance with the prophets so that they would be able to go on this Divine Journey with the prophets. **P.S: It has been speculated that Grunts once served a greater importance to the Prophets, other than cannon-fodder

The Sangheili, a.k.a Elites, were at the top for some time (Just below the prophets) due to their loyalty to the Prophets and thier Warrior-like presence on the battlefield. However, as seen in Halo 2, the Elites took the full blame of the destruction of Halo, The most important thing to the Prophets. This is when the Prophets started to "Hire" somebody else. This is also what Noir Resurection means by "Exchange of Hats". Because of this, Much of the Covenant (Mainly the Elites though) felt betrayed and completely hated the Brutes and Prophets. Again - This is why you see Covenant allies in Halo 2. That is also why Bungie dove deeper into the Covenant side of the story in Halo 2.
