What exactly WAS in the Department of Mysteries?

I saw this question and I thought it was a very good question to discuss.
I mean, there were SO many doors, so many strange things, the possibilities are endless...

Also.... What was the point of all those brains?

It is so complicated. I mean, I don't even know where to start. I wonder if the Department of Mysteries was full of things that NO ONE knew how to explain, or if it was simply things that they didn't WANT explained? That might be the place to start...

Were the workers just as confused as we are? Or did they know what all that stuff was and just want to keep the secrets from the public?
