The DARPA chief Donald Anderson and Armstech President Kenneth Baker are prisoners in mgs1, right? so why do they have security cards?

Well, DARPA chief was actually Decoy Octopus, so I guess they planted it on him to give Snake some access. As for Baker.... Maybe for the same reason, except without Baker's knowledge.
I mean, when Snake gets captured and Liquid asks Ocelot about the PAL key, Ocelot said Snake didn't have it on him, so it's not like they wanted Snake at a COMPLETE disadvantage.
