A few of my favorite boss battles are King K. Rool in DK64, any boss from Conkers Bad Fur Day, Bowser (every one I've battled), and Gruntilda from Banjo-Kazooie (just beat it for the first time today).
How about you guys?

Mother Brain from Super Metroid to this day remains one of the more memorable boss fights.

I liked the Wesker battle in RE5. It was ******** HARD! Plus you have to beat him like 4 different times before he's finished (not including the button-mashing battle).
