I know al is in the manga, but is he in season 2 of the anime?

If you're talking about Negima!?, no, he isn't. Aside from Negi and the 3-A girls, only Anya and Nekane appear. That season is also very random and completely different from the manga. I think he appears in the first OAD, but since that's only in Japan I can't say for sure.
