How to breed anything you want: All you need to do is follow the diagram.

1. Female(Species you want) x Male(Nature you want-holding everstone)
.......Offspring of Species+nature you want...........

2. Female (species+nature you want-holding everstone) x Male(eggmove you want)
........Offspring of species+nature+eggmove you want......

Option A.

3a. Male(species+nature+eggmove you want-holding everstone) x Female(species you want)/Ditto
........Offspring with species, nature, and eggmove you want (for IV checking).......

4. Those offspring(everstone/power item) x More of those offspring (everstone/power item)
.........Offspring with better IVs, that still have eggmove+nature+species you want.......

Option B

3b. Female(species+nature+eggmove you want-holding everstone) x Male (good IVs+eggmove you want-holding power item)

FAQ

The IV judge confuses me. What does the stuff he says mean in terms of my pokemon's IVs?

The first thing he tells you: Overall potential:

Decent --terrible overall stats.
Above Average --mediocre overall stats.
Superior -- good overall stats.
Outstanding --amazing overall stats.

The second thing he tells you: Best stat and how good it is.

Very good -- not very high
Fantastic -- great
Can't be better --perfect

Why do I need to keep breeding offspring for better IVs, can't I just keep using the same pokemon I had before for equal chances?
No. Pokemon get 3 of their IVs randomly from their parents, so if the parent pokemon has better IVs, there is a better chance the offspring will too. So if you breed with 2 parents that each have 2 perfect IVs, you will have a 1/3 chance of getting offspring with at least 1 perfect IV, but if you breed with 2 parents that have 3 perfect IVs each, you will have a 1/2 chance of getting offspring with at least 1 perfect IV. The other three IVs are random, and there is a 1/31 chance they'll be perfect. Good luck and be patient.

What are the odds/items I need to use to get pokemon with specific natures/genders/IVs/eggmoves?

The items you will use for breeding are Power Items (available in battle subway) to guarantee a particular IV is passed from one parent down to the offspring, or an everstone (to give you a 50/50 chance at getting an offspring with that nature.) Gender odds vary depending on the species of pokemon, but are usually 50/50. The chances you will get a particular ability for a pokemon are 1/2.5. Having two parent pokemon with the same nature (that you want) doesn't increase your odds of getting offspring with that nature, the ONLY way to increase your chances for nature is to have one parent(with the nature you want) hold an everstone. Eggmoves are passed down through the male (guaranteed 100%), and species is passed down through the female(also guaranteed). If you use ditto, it will act as the female. The chances of you getting a perfect IV (randomly, not from either parent) is 1/31. The odds of getting a flawless pokemon when using 2 perfect parents(your highest chances) are roughly 1/38,000, so don't try it unless you know what you're getting into first. The list for power items and their corresponding guaranteed IV is below.

What are IVs and what is the possible range of IVs for a pokemon? How do I find out the exact IVs of my pokemon?
IVs are inherited values that every pokemon has from the moment it is conceived in an egg(or encountered), one for each of its six stats. They are NOT THE SAME as the pokemon's stats, so having 52 attack doesn't mean squat for that pokemon's IVs. IVs range from 0-31(31 being perfect), for each stat. The best way to check your pokemon's IVs is to save your game, level up your pokemon with rare candies(so you don't get any EV values mixed in like you would if you levelled them up with exp share, which will mess up your calculations) and then visit an IV calculator(search for one on google) to input their nature, species and stat values. The higher your pokemon's level, the more accurate the IV calculator reading will be. The highest possible IV spread a pokemon can have is 31/31/31/31/31/31, with the lowest being all 0s.

What exactly am I looking for then in my pokemon's IVs?
Start by looking for a pokemon with one or two perfect IVs, or an above average/superior overall stats. Use it as the parent(while holding a power item for its perfect/highest IV), and then check those babies for more perfect IVs, and superior/outstanding overall stats. Continue this until you get increasingly good offspring to the point you are satisfied with them.

How do I get more than one eggmove onto a pokemon? I want it to have 2 or more!
You cannot breed eggmoves onto a pokemon that originate from more than one different species. This means if you want a Zebstrika that knows both Endure and Me First, it is not going to happen unless you hack it since there is no one pokemon that can breed with Blitzle that can learn both those moves. However, you CAN get more than one eggmove onto a pokemon if the male parent(from the different species) knows more than one eggmove that the pokemon can learn. For example, if you want Deino to learn Fire Fang, Ice Fang and Thunder Fang, you can teach all of those moves to a male Arboc with heart scales before breeding the Arboc with a female Deino. The resulting Deino offspring will know all three eggmoves.

I tend to find that overall good breeding parents produce MUCH better results than the 'random chance' of leaving the same old ones in place.

Like I said, Serebii's IV calculator and the Battle Subway itself as well as the guy are absolutely invaluable to finding out IVs.

I don't accept a pokemon unless it's 'Outstanding', and I analyze their stats according to what i want passed down. by subsituting progressively better and better children, I get better results- my current crop of Solosis are nearing 31s in all key stats because of this.

I breed a male and a female, a female is born with overall better IVs than the current mother, I gank out the current mother and replace her with the daughter. Do the same for the sons, repeat forever until you get good results.

For Natures, giving an Everstone will give a good chance of that nature to be passed on. It's not a sure thing but it's a big boost in odds. Don't make the mistake I did, and assume the nature can be worked out later- it's a good idea to get the right nature early on because I had to take several steps back to use a right-natured breeding mother since I was just plain not getting the nature I needed through chance.

The perfect IVs being passed down with the power items I seem to be finding approaching 100% reliability. I really love that...

Oh, and less a rule than a useful tip, I think-

Plan out exactly what you're trying to get in advance, including a moveset.
Breeding something that's finally really good then realising that one of your moves is an egg move is a real kick in the pants, because you'll need to adjust your breeding again in order to facilitate that, and it can mess things up when you're close to perfection... - 3 -;; /I know because I am an idiot

My own helpful hint, is if you're checking multiple of the same poke, it's a good idea to be able to differentiate between them. I personally number them and also label with alphabet. So I know for sure when I go to my PC to release the pokes with really crappy IVs, I'm not releasing my new parent on accident.
Example, I started with Spiritomb and Spiritomb. Baby 1-3 were decent enough to start as new parents but baby 4 had almost all 0's. I don't want him and no one else would, either. So he gets released so I have more room for the pokes that are decent to perfect.
Once I get new parents 1 and 3 breeding, I move to the letter A. 1A, 2A, etc.

I also tend to have a word pad or google docs open for easy copy/paste to remember who had what and can compare them. Sort them via egg batches, nickname, nature and then IVs.
