I'd have to say Cowboy Bebop. It does an excellent job of getting you emotionally involved in the story. The music, storyline and characters all play out perfectly. The story is original and the characters are all brilliant and stand out from one another.
Bleach, Naruto, One Piece, Inu Yasha and other great anime series that tend to go on for a few hundred episodes are good but I often feel like the storyline gets so lost along the way that you lose that same attachment to the characters you had when you first started watching. With those series, after about 30 episodes, you're no longer worried about any of the main characters being killed off or leaving the main group forever.
I love Bleach but [SPOILER WARNING!!!] after Ichigo finally saved Rukia, I really lost interest in the series. [/END SPOILER]
Fullmetal Alchemist is a longer series that is really unique and wonderful because it keeps you thoroughly interested in the story. It builds up as it goes and finally has this big, wonderful ending you could never have predicted. All in all, it's a very original story with a fantastic cast of characters.
So my picks for the Best Anime of All Time are:

Hmmmm
{Spoiler?}After Ichigo saves rukia theres still a reason to watch to me, I want to see him finally learn about his hollow side, which Bleach manga readers call Vizards and Wizards or something of that sort{End Spoiler?}
As for best anime...uh so hard, theres so many I liked, it upsets me how everyone looks over Wolf's Rain, Yu Yu, and others that arent hugely popular anymore, but FMA was good, though different in many ways from the manga, its still good
Bleach is also very good, I love the humor and they at least make the fillers exciting
Naruto...eh its starting to get annoying because im tired of watching so many fillers, I cant wait for them to show them older, maybe then it will get you more...emotionally involved?
So uh...I cant choose one favorite, its to hard, i've seen to many lol

I would have to say that thr best anime to me would have to be Gundam Seed, Gravitation or Nana

I absolutely adore FMA (greed is my pimping homunculus twin) but I can't help but think it deserves a #2 spot.
For me at least, I prefer to put it in genres.
2 for each category
ACTION: FMA and yu yu hakusho.
ROMANCE: um, Kenshin and DN angel? I don't watch lovey dovey.
HUMOR: FLCL and either Kenshin or Naruto.
FILLER: Naruto or, dare I say it, pokemon.

yeah... FMA is a really good one. Superb storyline, and the voice actors for both Japanese and English fit the characters well.

Meh, maybe.
I think a lot of people don't watch it because they think it has too much... emotion and then just waaay too much plot.
Maybe they can't keep up with it?
