I was getting ready to go through victory mountain when I caught several higher level versions of the pokemon in my party. So I put them in and put in things like surf, fly... things like that. As I was starting to move the ones in my inventory I felt a bit guilty. I had had those pokemon for a while and here I am trading them in for ones with higher levels. Right before the Victory mountain.
Do you guys do this ...and if you do, do you feel a little guilty?

When you have a pokemon for so long then suddenly catch one that is many levels higher and then replace the lower level pokemon with the higher one. Do you feel a bit guilty doing that?

No, because I go back and raise them once I'm done with the Gym/Elite Four, depending on who I've fought.

My party pokemon are with me till the end... I've never had to ditch, I just catch others to advance my pokedex

I often feel bad about it, so much so that instead of getting a level 50 Tentercruel for nothing to help my with the elite 4 i trained my level 20 Prinplup to level 60 and kicked the Elite 4's butt

i feel ba dabout it
i had a lv 9 onix with me from the first gym intill victory road,and it was level 39,and i ran into a lv 46 one sweatdrop

meh I don't care if its a higher lvl my pokemon are just plain awsome.

thats why they are ther to catch for your team ther is no reason to fell guilty

Not at all. The only Pokemon I still have from E4 is my Floatzel. Everything else got boxed.

Trained Pokemon will always be stronger then non-trained ones... Cause of the EV's naturally stacking up.

I make slight modifications to my team, like I exchanged my Staraptor for a Steelix I caught in victory road. I see nothing wrong with that, no one keeps the same team forever.
